Malacosoma indicum'dan İzole Edilen Nükleopolihedrovirüs İzolatının (MainNPV-IND-MH) Komple Genom Analizi

Abstract

Dünyada ve ülkemizde başta fındık olmak üzere pek çok meyve ağacında büyük hasar oluşturan bir tarım zararlısı grubu olan Malacosoma türlerinden virüs araştırılması ve izolasyonuna yönelik yürütmüş olduğumuz çalışmalarda Hindistan?daki çalışma arkadaşımız Dr. Mudasir GANI tarafından Malacosoma indicum türünden bir nükleopolihedrovirüs tespiti yapıldı ve virüsün genom analizinin yapılması için kendisi tarafından tarafımıza iletildi. Biyopestisit olarak kullanılabilme potansiyelinin olduğu düşünülen virüsün başta biyolojik mücadele materyali olmak üzere farklı biyoteknolojik amaçlarla kullanılabilmesi (viral vektör oluşturma, rekombinant virüs oluşturma gibi) ve genomik özelliklerinin aydınlatılması için komple genomunun analizi bu proje ile tamamlandı. Toplam genom boyutunun 129.134 baz çifti olduğu, G + C içeriğinin ise % 38.2 olduğu tespit edildi. Genomda toplam 129 açık okuma çerçevesinin bulunduğu belirlendi. Bunlardan iki tanesinin ise bakulovirüs tekrar (bro) genlerinin (bro-a, bro-b) olduğu tespit edildi. Bu izolatın NCBI veri tabanında bulunan diğer nükleopolihedrovirüs ve granülovirüsler ile olan yakınlık ilişkisine bakmak için çizilen filogenetik ağaçta, MainNPV-IND izolatının Malacosoma neustria NPV izolatına %98 yakın olarak kümelendiği görüldü. Ancak M. neustria NPV genomundaki bro-a geninin MainNPV genomundaki bro-a genine göre 36 baz, bro-b geninin ise 21 baz daha uzun olduğu belirlendi. Ayrıca M. neustria NPV genomunda iki adet chab-1 geni varken MainNPV genomunda bir adet olduğu ve M. neustria NPV genomunda bulunan iki adet hipotetikal genin (ORF 91 ve ORF 110) MainNPV genomunda olmadığı belirlenmiştir. Böylece bu çalışma ile ilk defa Malacosoma indicum NPV izolatının genomu dizilenmiştir

A nucleopolyhedrovirus from the species Malacosoma indicum was detected by our colleague in India, Dr. Mudasir GANI and forwarded to us for genome analysis of the virus. The analysis of the complete genome of the virus, which is thought to have the potential to be used as a biopesticide, has been completed with this project in order to use it for different biotechnological purposes, primarily as biological control material (such as viral vector creation, recombinant virus creation) and to elucidate its genomic properties. It was determined that the total genome size was 129,134 base pairs, and the G + C content was 38.2%. A total of 129 open reading frames were identified in the genome. Two of them were found to have baculovirus repeat (bro) genes (bro-a, bro-b). In the phylogenetic tree drawn to look at the affinity relationship of this isolate with other nucleopolyhedrovirus and granuloviruses in the NCBI database, it was seen that the MainNPV-IND isolate clustered close to 98% of the Malacosoma neustria NPV isolate. However, it was determined that the bro-a gene in the M. neustria NPV genome was 36 bases longer and the bro-b gene was 21 bases longer than the bro-a gene in the MainNPV genome. In addition, it was determined that while there are two chab-1 genes in the M. neustria NPV genome, there is only one in the MainNPV genome and two hypothetical genes (ORF 91 and ORF 110) in the M. neustria NPV genome are not in the MainNPV genome.
